i'm using hypercrash not hypermesh for pre-processing 

In HyperCrash, Goto Quality>> check intersections of tree selection for intersections and penetration (shell elements) check.

so to correct penetrations i should correct it automatically or just by modifying the min Gap in the interface ?

I would suggest to correct with intersections and penetrations options. Next option will be with min gap option if you have type7 interface.
