I know that PCB layouts consist of multiple layers. Each layer can be treated as a homogenized material, with only the copper portions modeled accurately.

thanks for your feedback. However I need to ask again, what would be your entry point: would it be a picture, a CAD file in HyperMesh, …?

And what do you want as an output: is it a CAD or a FEM file with only the copper lines?
