I set bonding v2 only between particles, but there were some contacts between particles and geometry in yellow as picture show. Between particles and geometry only HM contact existed.

Do you see a influence of the bond behaviour on the geometry?
You can have different legends/colour schemes for particles and geometry contacts. It maybe that the geometry is showing a different measure.
The best way to confirm is to close EDEM and then rename the simulation.dfg file and open again. This resets all the analyst settings and if you go to Display > contacts and ensure that All:All is set and then color by the bond status, ensuring Auto Update is on, this should confirm the bond status for the particle to geometry.

I have followed your suggestions and rename the simulation.dfg file, after I reset the analstt settings, it still show the contact with yellow between particle to geometry. By the ways, it seems no influence of the bond behavior on the geometry, but I'm not sure about this.
