It looks like sometimes the color/visualization doesn't properly synch with the proper parts after the extrusion process. Try right-click 'Model' in the Part Browser, and Fix Database. Does that make any difference?
I also notice all three parts in the tree are assigned the same gray color. You may also try assigning a different color to the different parts.

It could be a random color assignment issue.
Could you try two things.
- Hide all parts/solids and display them again. This will reset colors.
- if that does not help, try to close all HW / HWCFD session and open the .hm again.
If it persists, please let us know or upload the .hm file.

Fix database does not help at all.

After Fix Database - try changing the way the model is colored - using the Model Color icon at the bottom of the window
