How to delete nodes that used to define element orientation but no longer do

I had some orphan nodes that were being used to define element directions. I updated the element direction definitions to no longer use these nodes. However, when I go to delete them in the database it won't let me still. When I delete them from the bdf text file everything solves great. Is there a way to persuade HM to remove these nodes to avoid my f06 file being cluttered with lots of nodes that are being listed in my grid point singularity table?

The 2 things I would try would be Shift-F2 to clear all temp nodes and clear all preserve nodes found by either using the search function or in the panel under Analysis.
