Since it is the LS-Dyna model and it is related to the solver, I would suggest you contact Dyna support.

So Hypermesh cannot import the LS Dyna solver deck and remove these penetrations?
It can, but the error message may mean something else and the solver support can only clarify.
I imported a different version of the file (attached herewith). Now it works when I open up as Hypermesh project and import LS Dyna keyword deck. However, it says ' No intersections/penetrations' when I phy sically zoom in I will clearly see penetrations. Any thoughts?
I can see a free face in comp 6!
Maybe, problem is due to precision & tolerance
Your model size is too small. If you are using length unit 'meter', scale model 1 million times and use unit micrometer
Then you can check intersection easily.

Scaling up worked and now i can see the penetrations. And now I'm manually fixing some intersections/penetrations because the automatic one removes too much material sometimes.
However, while manually moving some nodes, I get an error 'Nodes or elements selected do not belong to component'
How do I fix this?

ok, example i've got penetration. but i hadn't geometry.
but i want to fix my penetration.
i have diffrent ways to do it:

but it's all for nodes and geometrical objects. i can't choose <element>.
yeah i know one way->from solid->element faces->element faces to surfaces-> you may try. but surfaces are in bad tolerance to element faces.
i think if i can choose aline nodes by mesh faces it will be great tool. in ansa i can do it and i can choose the offset distance btwn tagert elements faces and nodes.

Invoke dropdown menu Tools>Transformation
And Shift+F3 to merge nodes

i can't see element thickness.
i am doing optimization tutorial os 2020, but i haven't result 'element thickness'.
i have just had in my solution 'base thickness'. and it doesn't change from iteration to iteration.
i have the same situation=)

Please check whether thickness is assigned or not to the elements through a property.
