What is problem if i have some penetration but i am able to run the analysis ?

If they are low depth penetrations the model will run without much issues. But if they are deep, this could result in instability f the model which will terminate the run. Even if it runs there could be some node shootings happening and overall it will affect the results.
We always recommend to clear the penetrations before the run.
