From this attached simple probe-fed
patch antenna, I am getting the 3D farfield in postfeko much much below the antenna structure, so I am getting negative value for the gain and directivity. I think there are some issues with the antenna layers/faces; therefore, the radiation field is always below the antenna. Can anybody kindly fix this issue?

Your farfield request is defined havin its origin at z = -a:
Since a = 46.98 the origin of the farfield pattern will be displayed at -46.98 mm (below the patch).
You can either move the farfield in POSTFEKO or change the workplane setting in CADFEKO, like in the attached model flat_sheet_square_ground_a_46.98_final_probe_alt.cfx.

Note, changing the origin of the farfield request will not affect the farfield values significantly. But apart from the origin, the rotation of the farfield request in your model has also changed, so that theta = 0 is now in the negative y-direction. Hence the confusion about the values.
All you need to do is change the workplane of your farfield reqest. It should like like this:
