Modal analysis is linear so you cannot have nonlinear contact. Some assumption has to be made. You can assume the contact gap is close (similar as tie contact) or open (no contact in effect). In many cases, there is no perfect way to mimic the real contact situation. You probably can see the best scenario and the worst scenario results.
If you have any preload or pretension, you can run nonlinear static solution and then modal analysis on top of it. The modal analysis can use the contact status determined by the nonlinear static solution.
