Merge bordering faces between different components

Hello,
I import geometry from CATIA V5 to HyperWorks 12.0 using a step file. This file contains three components: two parts for a nondesign property and one part for a design property.
Is there a way to merge the bordering faces between these parts to obtain a 100% similar mesh on these faces after meshing?
At the moment I mesh the three parts and merge the nodes after meshing (Tool -> faces -> equivalence). I need a big tolerance value to get all nodes. That´s very disadvantageous cause increasing the tolerance causes my FE-Modell to collapse (?).

I presume you have solid models, you need to use boolean to merge the solids, boolean (which is in the Solid Edit panel, Geom > Solid Edit) Performs complex merge and split functions on solids
