If I use the periodic boundary conditions to simulate a large array, mutual coupling between elements is taken into account? or it is like a simple application of the array factor to the single element radiation pattern?

Yes, the PBC also considers the mutual coupling between the antenna elements.
You can determine the number of the array elements when computing a far-field pattern, which is defined with "Periodic boundary condition options" of the far-field request as shown below.
Therefore, the PBC (with one element) is a quite effective way to calculate a far-field pattern of the array antenna without drawing alll the array elements.

And why cannot I request a near field report?
My problem is to compute a near field of a very large array. Can you suggest me the right workflow? Thank you in advance.
You can define a near-field request in the PBC, as you do in a normal 3D simulation.
Even if the near-field boundary (like covering 16 by 16 elements, as shown below.) is bigger than the PBC cell, it will be perfectly fine.
