Why do you think this is not supported? Please provide an example. SEP can be used with the planar Greens function. What is not yet supported is for SEP surfaces to coincide with any of the Greens function interfaces - thus, SEP surfaces are not allowed to be located in the plane of any of the Greens function interface. The SEP element may be inside a layer or even multiple layers.
I don't recall all the details, but I think there were issues with the accuracy due to singularities when dealing with SEP elements on a Greens function interface. Some effort was spent to support it, but after some time it was decided that it is not worth further development time and can be revisited later.

I have provided a model that does not have coinciding elements in the simulation yet provides me with an error. Much appreciated assistance.

I also see an error, but that is because my laptop does not have the required 50 GByte of memory that your simulation requires. Thus, no errors due to SEP + multilayer substrates. Could it be that your mesh is not accurate enough and that the mesh does cross the interface? I used FEKO 2018.0.2 for my test.

My mesh is quite fine nearest the interface so I do not see there being any overlapping across the interface. I have the capacity to run the simulation efficiently its just the warning appeared so I had assumed it was not valid.

It ended up being my installation version was not up to date. I updated versions and the error went away.
