How do I model a honeycomb structure? Should I create a 3D CAD model for the honeycomb and use appropriate material cards or can I model it directly on hypermesh?

You are right. You need to create a 3D cad model for honeycomb structure and use appropriate material(MAT9/MAT9ORT) and properties(PSOLID).

I see that thickness of the structure is less. So, i think you can take a mid-surface of this and go for shell mesh.
